It's all down to how many categories exist in the feeds for which you have registered a category field. What I would suggest is that from your Price Tapestry installation, re-register each of your feeds and double-check that the correct field has been registered for Category, save, and then re-import and that should present to you the maximum number of distinct categories available across your feeds.
However, also check that there isn't a mis-configured category mapping in place - from your Price Tapestry installation if you go to Category Mapping, in the first instance make sure that there are no Category Mappings set-up and that will ensure that you are importing all categories available from your feeds...
