When I replace the default homepage "shopping" with a new page with the pto code for SEO purposes, the lists in merchant and brand pages are all gone. What else should I have to change if I want to create a new homepage?
No. I removed pto from the shopping page and use the new page as the frontpage of my blog. Since the new page permalink is the same as the domain URL, so I removed "shopping" from the very first setting in the plugin. However the lists on the merchant page and category page are all gone.

It also has to be configured on the PriceTapestry.org settings - wp-admin > Settings > PriceTapestry.org, and the very first setting on the page is the "Container Permalink". Change that to match the permalink of your new page containing the [pto] shortcode and that should be all it is.
