I have mutiple Linkshare merchandised ID's that use different passwords to connect via FTP.
They use links similar to this ftp://user02:pass123@{url}
However the most recent account they have given me links that are not working.
ftp://user#@:pass@123@{url}
My guess is the use of @ in the username and password for the new account is breaking the link. What would you think?

Yes that's exactly what it will be - the # and @ symbols in the username / password in your example need to be URL encoded as %23 and %40 respectively e.g.
ftp://user%23%40:pass%40123@{url}
There's a list of common password symbols that need to be encoded in this comment on the Price Tapestry support forum...
